Lots of questions! First of all, don't worry as most Dutch people understand enough English to help you around. The hotel at Badhoevedorp will be able to help you with all the transportation needs and advice you how best to get to, for instance, Amsterdam centre. Dorint is a very good chain of business hotels.
Basically, you buy a strip card (strippenkaart) to use in bus, metro and tram. Each trip will cost you an amount of strips, minimum 2. The strippenkaart has a fixed price for 10, 15 or 45 strips.
Lastly, the places you mention. Rotterdam is the furthest from Amsterdam and that's an hour by car or train. Visiting 5 locations in a day would seem a bit much to me. Alsmeer is mostly known for its flower auction. Delft is a beautiful old town with much of the architecture you would expect in Amsterdam but is not uniquely Amsterdam at all. Madurodam is in The Hague and it is a tourist attraction park with all the highlights of The Netherlands in miniature. Scheveningen is a seaside resort, bordering on The Hague. And Rotterdam is a very modern city, where industry and harbour play a major role, as it is the largest port in the world. If you have 3 days, I'd advise you to spend a full day exploring Amsterdam and include a canal boat ride. And a day to visit Delft, Madurodam and The Hague (the latter being the parliamentary seat of The Netherlands, lots to see there too). The third day you could go to Volendam for a taste of Dutch traditional life as it used to be.
