As others have pointed out the bcferries.com website is your best source for fares to the Island from the mainland. Yes, flights are available harbour-to-harbour but they are quite expensive.
In terms of transportation on Vancouver Island - yes, this can be difficult without a car but there are alternatives. If you decide to go with a car I suggest you rent the car once you get to Victoria instead of in Vancouver and then take on the ferry.
Some alternatives you might want to consider - the E&N railway, a very scenic way to get to Nanaimo (although who knows why you'd want to go there:) ) [http://www.viarail.ca/trains/en_trai_roch_vico.html]
There is a bus that goes to Tofino (http://www.tofinobus.com/) from Victoria but having been to Ucluelet and Tofino I have to say that if you want to surf and/or explore anything but the 'intown' areas of both places a car is almost essential.
There is also a service to take hikers to various trailheads such as the Juan de Fuca Trail- this is the West Coast Trail Express (http://www.trailbus.com/home.htm).
Finally there is a bus service that runs quite frequently up the Island (from Victoria to Campbell River and less frequently beyond Campbell River).
Within Victoria you can rent cars, scooters and bicycles.
