I do not know what would be the best way to fly out to Yellowstone, so I am only responding to your questions about a place to stay and package deals. First of all it is important to make reservations early for Yellowstone, as they book up way ahead of time. It is best if you can stay inside the park, but if not West Yellowstone is the next best choice. If staying inside the park, you will save driving time if you stay a couple of nights on the east side, then move over to the west side for additional nights. The stunning canyon with its waterfalls is located on the east side of the park, and the main geyser basins and hot pool areas are on the west. Check out Lamar Valley on the NW or Hayden Valley on the west side for wild life.
As far as Yellowstone goes, visit the Xanterra site and see if you can get accommodations inside the park - http://www.travelyellowstone.com/. The cabins are generally the least expensive. These are not kitchenettes, so you will have to eat out.
West Yellowstone is quite close to the west entrance of Yellowstone. As far as your driving distances, anyone who comes to Yellowstone, and only stays in one location, will have to do a lot of driving, as the park road is 142-miles in size. You can minimize this by planning what you want to see, then do only things on the west side of the park for a day, then when finished with that side, drive to the other side on another day, and do things on that side, etc.
