I used sleepinitaly.com and had a good experience. They have apartments in many locations of Rome.

You could also try Homelidays, www.homelidays.co.uk. They are showing 1292 apartments for rent in Rome, you're sure to find something. I have used this both as a renter and an owner.

I used Bed & Breakfast Association of Rome, www.b-b.rm.it and found a nice appartement near the Pantheon. You pay a deposit by credit card and the remaining amount cash on arrival. Theydidn't accept American Express, though.
