Obviously you have done your homework! Welcome to Rotterdam, my favourite Dutch city (I have worked there for the last 20 years).
PJ's suggestion of the order of visit is a nice one. Along with the Pencil Building and cubic houses you can also admire the public library with its yellow and blue 'plumbing' on the outside of the building. Also the 'White House', once the tallest building in Europe (but currently of laughable height!). In this area you'll also find the 'Oude Haven', an old harbour lined with old ships and plenty of restaurants.
Right in the middle of this area is train station 'Blaak' which might be convienient since you can also take a train from Rotterdam to Schiedam.
Possibly you'd like to go by tram and stop at Delfshaven (between Rotterdam and Schiedam) where the Pilgrim Fathers left for America.
The Maastunnel is a legacy of the Germans who built it during WWII. You can use the cycling tunnel to walk back and forth. A bit of history!
The 'Chocolate Factory' is called 'De Bonte koe'. It's a very busy place, quite expensive but with very nicely crafted chocolates.

The ferry to Dordrecht is fine. However, you may instead like a boat tour with Spido or with the pancake boat.
Spido leaves right under the Erasmus bridge on the north side.

The pancake boat is moored under the Euromast, it takes an hour for the tour and eat as many pancakes as you want. Costs 15 euro per person.
