Stick to the historical tourist areas (PRAGUE 1) and you should be safe. I read lots of warnings about avoiding Wenceslas square at night, yet my wife and I walked at 12 midnight without problems. Yes there are prostitutes and pimps and drug dealers, but certainly more benign than Amsterdam's RLD.
Avoid the following places and the reason why.
Zizkov, Prague 3 - The area behind Vinohrady can be rough after dark, frequent car crime.
Florenc, Prague 8 - Prague 8 is everything behind the Hilton hotel and Florenc is right next to the Hilton.During the day the Florenc metro is a "bum magnet" and at night there's more of them but, now having consumed more alcohol.
Karlin, Prague 8 - Not a place I would want to walk around at night.

Hm. In my opinion, there are no areas where level of violent crime is visibly higher, so it would be dangerous there. Of course if you do things like dealing with prostitutes or drugs expect problems .-)
There are places which are unpleasant, you may meet homeless people, drug addicts or young homosexual prostitutes there, but they are harmless. Parts of Main railway station are example.
To some places austinmax mentioned
Praha 8 - its much bigger part of the city than just "that behind hotel Hilton" :-) No need to be afraid of Prague 8. Karlin (that part of Prague 8 behind Hilton) has bad reputation for decades, but I'm not sure if deservs it. Many big business centers grown in Karlin. I've been in Karlin many times late night to earyly morning (repairing servers) and never any problem.
Praha 1 - from local perspective city center is more dangerous than other parts, and statistics say there are more crimes.
Praha 3 - Zizkov is place with great local nigtlife (very high density of pubs), if you want to see local pub, dont avoid Zizkov. :-)
As you go Thursday, maybe you're going to spend NYE in Prague? In that case, by far greates objective danger are crowds of people celebrating NY, partly drunken, firing fireworks.

Vinohrady is part of city with very good reputation :-) But that reputation of Vinohrady, Zizkov of Karlin is mostly due to social structure of citizens many decades ago, and in my opinion has almost no correlation with reality today.

I agree with what Jkey has posted, several times I had to go through the centre of Prague in the middle of the night, and felt pretty safe. Maybe it is just a personal wrong feeling, but at least many times I was lucky, nobody bothered me. Night Prague has its magic, for example Vysehrad. Of course it is better to be careful and walk with friends. In any big town you can become a victim of crime, Prague is not an exception.

Yep, Vinohrady are pretty safe. And have such reputation :-) I only wanted to express Zizkov is also safe.
Well known dangers of Prague are pickpockets, taxi drivers, money exchange. For locals also stolen cars, burglars and robberies where elder people are cheated to let criminals go into their flat. And for people who look for sex, robberies by fake prostitutes.

Prague maximum air temperature in May 2003 was 30 °C, and the minimum air temperature in May 2003 was below 3 °C. That means, you never know, but in generally it is a pleasant weather, good to visit Prague in May.

I was afraid too because of the same reason but it was ok the central is full with tourists an dthe metro is ok and working until midnight.
