Have decided to find at least some time of staying close to the nature, and am deciding whether should go to Lake Konigsee or Lake Konstance. Will both area have cottage like pension available for staying?

In terms of scenery, which area is more beautiful? and more natural?
And if I want to go cycling, which area is better?

These areas are very different from each other. Koenigssee is in the mountains, only accessible at a few points, a great area for hiking.
Lake Constance is huge, several cities at its shores, three countries.
Both are touristy areas with many hotels, B&Bs (Pension) and holiday cottages.
Königssee has more nature, but if you want to go cycling Lake Constance is much better. There is a cycle path all around it, if you like to do this long trip.

Both are worth visiting but are different scenery wise. Suggest you look at travel brochures/google images

As Christine suggested, Lake Constance is the perfect region for cycling. You are away from motor vehicles, can take the bicycles on the ferries, and also cycle on tracks away from the lake. Apart from the Austrian part of the lake (Bregenz ---- Pfänder) there are no real mountains around, only hills.

Königssee is surrounded by high mountains, the scenery is alpine. So totally different. Plus, the lake is tiny, compared to Lake Constance. But there are a lot of things to see and do in the surroundings, like Berchtesgaden, Eagle's Nest, Bad Reichenhall, Salzburg, etc.

Lake Konstance / Bodensee is like almost any other lake
Königsee is unique, pure nature, a lake totally surrounded by high mountains, a sight that you will never forget.The only way to get there is by ship from the village Königsee and there are also paths for cycling.
Berchtesgaden and the eagles Nest are closeby, Salzburg as well
