Actually, J, Nathalie is going the other way, from San Gimignano to Pisa early in the morning.
Nathalie, when you look at the bus link that J gave you, you'll want to click on "From San Gimignano to Siena" - this appears to be the more frequent line to the Poggibonsi train station.
Note that the train station is listed on the bus schedule as "Poggibonsi FF.SS." since "FF.SS." stands for "Ferrovie dello Stato" or national railways. Since Poggibonsi is 10 kilometers by road from San Gimignano, be prepared for a bus trip that may take up to 25 minutes. I would expect, however, that the bus schedule is aligned to the train schedule; you can check for yourself.
Also note that the bus schedules include winter (inverno) and summer (estivo) times as well as weekdays (Mon-Sat, the symbol of the hammer and pick at the top of the column) and Sundays/holidays (the cross at the top of the column). So use this schedule as a guide, but double check at the place you are staying to make sure that you catch the right bus.
If you were leaving tomorrow, it looks like you;d catch the 6:00 a.m. bus from San Gimignano, arrive at the Poggibonsi train station at 06:25, then catch the regional train that departs at 06:49 which arrives in Pisa at 08:06 (with a change in Empoli). On Sundays, it looks like it will be later, since there are fewer buses (and possible fewer trains). Does this give you an idea?
