I can suggest Sagres and Cape St Vincent - the bus from Lagos will take you there in about an hour. Sagres has an interestingt museum in the old fort and Cape St Vincent is a place for dramatic coastal scenery.
You can go up into the hills and the pleasant small town of Aljezur and see a bit of 'real' Portugal. Buses are OK for that on weekdays only.
The town of Silves, with its castle and history, can be reached by train but note that the station at Silves is about a mile from town.

If you explore the rest of the site you may pick one or two other opportunities as there is a fast bus along the coast linking the main resorts with Faro and you can go all the way to the Spanish border by train but there would barely be enough time to say hello before you had to come back!
