Which are the lines which have the maximum above ground stops on the subway.

Most of them are above ground when you are outside downtown. See the following for more info:

BTW, you can get a free CharlieCard at most stations. You just add money to the card at the machines and normal subway rides are $1.70 and free transfer for local busses. If you get a Charlie Ticket at the machine, the normal ride is $2.00. They also have a 1 day pass at $9.00 and 7 day pass for $15.00 for unlimited travel on Subways and local busses.

I'm not sure why you're asking (pictures?), but the Green Line on it's western ends has the most city street views, since it ends up to be a street car.

I saw an above ground red line train just outside the Museum of science and thought it would be a great idea to see most of the city from a higher level especially on a rainy day. I checked the mbta site but it doesnt give info. on which stations are above ground.

i have only been to Boston once, 2 weeks ago. The Green Line, west of St. Mary's Ave, runs above-ground on Beacon St. It is more of a cable car than an urban subway.

The Green Line is actually a streetcar, not a cable car. And the Red Line doesn't surface there, but does go above ground to cross over the Longfellow Bridge between Boston and Cambridge. Perhaps that's what you saw.
