Prague is not over-rated, imo, and 3 days would be fine. You could see much of it in 2, if necessary, but I would give more time to Prague than to Brussels (or I'd miss Antwerp on this trip).
Prague is no more expensive than any other tourist-popular European capital, large town or city. Just don't expect things to be dirt-cheap, because they simply won't be..but some things will be cheaper than in the UK (especially public transport and eating-out, in my experience).
50GBP per night for two is pushing it (as it would be in any major UK city). Try hostels: www.hostelworld.com and www.hostelbookers.com are good places to start.
www.venere.com is a good site for finding hotels (though I doubt you will find much within your budget in central Prague).

You can certainly get around central, historical Prague easily on foot, by tram and by Metro. Haven't been to Brussels, but suspect it is exactly the same.
