You have to go via Israel passport control to get to Ramallah. This is a problem for holders of Indonesian passports as there are no diplomatic relations between the countries and it is difficult for Indonesian nationals to get a visa to Israel. Regardless of what the Israeli authorities demand, does your government allow you to travel to Israel? If not, then you cannot legally (according to Indonesian law) visit Ramallah.

you can enter via Jordan although you will still need the Israeli visa as Ramallah is in the west bank and still occupied by Israel.
Indonesian nationals can get a visa for israel but as there is no embassy in Jakarta you may have to go to Singapore to get it or you could get the visa while in Jordan (Amman).
Check with the Jordanian Embassy in Jakarta to find out what you need to get into Jordan.
Contact details:
Embassy of the Hashemite Kingdom of Jordan in Jakarta
Artha Graha Tower, 9th Floor
Sudirman Central Business District
Jl. Jend. Sudirman Kav. 52-53

City: Jakarta
Phone: (62-21) 5153483 or (62-21) 515 3484
Fax: (62-21) 515 3482
Email: jordanem@cbn.net.id
Office Hours: 8:30 a.m. until 3:30 p.m. Monday-Thursday 8:30 a.m. until 2:00 p.m. Friday

From Amman you will have to take a bus to get to the border and then another bus to Ramallah, unfortunately there is no other way to get to Ramallah except for by road, you could hitch hike or take a cab.
Unless you have your own helicopter handy you won't be flying there.

The important thing is to get the visa. Once you have that, you can enter Israel any way you want - flying in to Tel Aviv airport or overland from Jordan or Egypt.

The closest Israel consulate to Indonesia is the one in Singapore:

Phone: 65 - 68349200
Fax: 65 - 67337008
E-mail: INFO@SINGAPORE.MFA.GOV.IL

Get in touch with them and ask them how you can get a visa. However, if your goal is to get to Ramallah, your chances are close to absolute zero. Even if you wanted to visit Israel itself, there would probably be limiting conditions (for example, you may have to join a group). Also, you haven't stated whether it is legally possible to go to Israel according to Indonesian law.

Good luck!
