I travelled from Cuzco to San Pedro de Atacama in Chile via Bolivia in two weeks and saw plenty so I agree that it will be possible to see what you want to see. I recommend you take an overnight bus from Cuzco to Puno and go on a tour of the 3 islands in Lago Titicaca (which takes 2 days with an overnight on one of the islands with a local family). This was a really interesting experience in my opinion. I would suggets this over going to the Isla del Sol from Copacabana which is on the Bolvian side of Lake Titicaca. From Puno you can then take a bus to Copacabana and then transfer to a bus to La Paz. Spend a couple of days at least in La Paz as it is a really interesting city. From here I suggest you go to Uyunii. I went there from Potosi by bus which was a rather difficult bus ride so if there is a train option go for it as it might be more comfortable. Potosi was another place in Bolivia that I enjoyed for its history. The streets were interesting to walk around and it had interesting architecture sites not to mention the trip into the mine we did which was something different. Uyunii is without a doubt though the highlight of my Bolivia trip. The 3 day jeep tour is a must do. I haven't been to the Amazon from Bolivia so will leave comments on this to others.
