I second Brendan Behan in JP and The Banshee on Dot Ave. I'd add Common Ground in Alston, The Buren in Somerville (Davis Square) and it's sister bar, The Skelig, in Waltham.

I like the Burren. The Skellig always feels a little to spacious to me, for an Irish pub ;)
