There is no cheap airline between Lyon and Munich, best might be British Airways, 4 hour, €190 (direct with Lufthansa €505); cheapest Eurolines bus 13 hour, €53; or train 8 hour, 1 change (Strasbourg), €111

Oh, I have just written a tip for a trip by car... So it is impossible to visit the little wine villages of Burgundy... ;-) Ok, let me delete all this, and mention only the places you can reach by train. (Do not think there is a company that would do the whole trip.)
------------------------------------------------------------------------------
That's a trip I have made a hundred times, just from north of Lyon, and stopped 40 minutes before Augsburg :-)
-------------------------------------------------------------------------------
Just north of Lyon is one of France's major wine regions, Burgundy. The most beautiful towns are Beaune and Dijon. (And there are many nice small towns like Autun, Paray-le-Monial and Bourbon-Lancy. But no way to reach them by public transportation if you have only three days for the whole trip.)
Next worthwhile stop would be Besancon (with cedille under the c...). It has an historic fortification and is spectacular.
My next stop would be Colmar, then Strasbourg.
(All the picturesque villages along the wine road between Colmar and Strasbourg are hard to reach by public transport.)
Then head into Germany. You can stop in Karlsruhe (castle, nice town centre). Finally, before Augsburg, you can stop in my old hometown of Ulm and climb the stairs of the world's highest cathedral, the Ulmer Münster. The city centre itself is marvellous.

Thank you all for the info!!!
Kakapo2, you said that you know a good trip by car, from Lyon to Augsburg, as we are in 4 I think would be nice to go by car. Could you send me the best way and cities to stop by car? ( 4 days )
Other question, do you know if its ok to rent a car in France and leave in Germany. Is it more expensive when you cross a border?
THANK YOU ALL VERY MUCH FOR THE ANSWERS!

Yes, you can rent a car in France and drop it in Germany, but you will have to pay a heavy drop off charge (the car has to be driven back to France and you pay for that).

It is much more expensive, but you can ask in Lyon if they have a rental car with a german registration, if not you still can try to a german registration car in Strasbourg or Mulhouse. If nothing is available, in Strasbourg you could also go by citybus to Kehlheim and pick up a german car there. Mulhouse to Freiburg or Loerrach (Basel) would be possible if 2 of you have a driving licence.

Lotharscheer has already given you the best advice how to switch cars. Just the town in Germany next to Strasbourg is not Kehlheim but Kehl. You can also take the train from Strasbourg to Kehl if they do not have a car with German registration in Strasbourg. Car drop-off would be near the railway station anyway. (Yes, they really do drive the car back to the country of registration, this is hugely expensive.)
If you travel by car, you can add the little side trips to the suggestions I have already made. So on the way between Lyon and Beaune/Dijon visit some of the beautiful little Burgundy towns and villages. You have the choice of Cluny, Autun, Paray-le-Monial, and as a very special place I would add Bourbon-Lancy. If you search it on the map, it is east of Moulins. Travelling between those places you will discover more nice villages - and do not forget to eat beef, the famous Charollais beef comes from this region. And of course, the Burgundy wine. I consider the region around Beaune as the best place for wine tasting.
So you have now spent a day making your way up to Beaune and Dijon, then carry on to Besancon, then Colmar.
As you have a car you can now drive along the Alsatian wine road to Strasbourg. The most touristy place is Riquewihr. Other picturesque villages are Eguisheim, Turckheim, Kaysersberg, Ribeauvillé...
Germany as suggested earlier - but I already think you will not have time to stay anywhere but just drive straight through because I have already suggested too much to do in France LOL (Could suggest more... ;-) If the traffic is not too bad it should not take much longer than 4 hours to drive from Strasbourg to Augsburg. When you are in Strasbourg you will see if you have any time left for a stop in Karlsruhe or Ulm. If you have to choose from the two, of course I am biased towards Ulm. But really... Karlsruhe surely has a spectacular castle but Ulm is just a bit smaller and the city is more beautiful. And BTW You will also love Augsburg.

Hi,
just for info, Lufthansa is actually selling round trip tix at EUR100, tax and kerosene surcharges included between Lyon and Munich.
this is of course depending on your precise dates and length of stay, but worth having a look!
you can check and book from www.lufthansa.fr
I hope you can get those fares booking from abroad
cheers
