Timmendorfer Strand or Warnemuende are popular German seaside resorts. The beach at Warnemuende is simply outstanding in terms of cleanliness and beauty!. I visited both by car so I'm not sure how long it would take to reach them by train from Hamburg - check the Deutsche Bahn website.

From Hamburg you could go to Helgoland which is an island and is very cute!It has tax free shopping and is lovely weekend getaway.
The other seaside place is coxharbour,Nordsea.It is pretty cold there.However you get to walk through the water when the tide is low and in the evening the tide is higher and you have to take a boat ride back.It can be a day trip from Hamburg.

It really depends whether you want wild waves and lots of nature... then you should go to Sylt, especially if you can stay overnight... train takes 3 hours however.
otherwise the Lübeck/Travemünde area is your most natural option for the Baltic sea, including Timmendorfer Strand, as already mentioned.

The Baltic sea island of Fehmarn is also well connected, as there is an IC train ferry to Denmark from Puttgarden on Fehmarn. http://www.fehmarn.de
Unfortunately, the nice places further east on the Baltic coast are not that easy to reach by train. For instance Hamburg-Stralsund is 3 hours as well.
If you just want watersides, you could also try Schleswig or Flensburg, both lie inland, but on fjords of the Baltic sea.

Cuxhaven for a true North Sea tidelands experience. Check out my Cuxhaven travel page for more. I LOVE this place.
Or, if you want beach and swimmable waves, one of the islands. If it's for a day trip, Westerland/Sylt can easily be reached by train without changing to a boat. (Westerland is one of the most expensive seaside resorts but for a day it's fine.)

For a day trip or a weekend you could also consider Lübeck-Travemünde and see both places, Lübeck's old town and Skandinavienkai and the beach in Travemünde. The beach may not be as great as that in Warnemünde, but those ferries are quite impressive.

I for one like the North Sea better than the Baltic Sea, but would take Amrum or Sylt over Helgoland. Amrum's Kniepsand is most likely the widest beach you can see in Germany. Nebel is a quaint town there, unfortunately a bit far from the beach, but it is doable, especially if you rent a bike.
Sylt may rank lower than Amrum in my book, but being in Hamburg, you can simply hop on a train all the way up to Westerland.
If you are looking forward to staying longer than just a day, I would say: Amrum.

I have to say, I love the area around Cuxhaven, great places like Bederkesa, but I dislike Cuxhaven itself, too built up (don't like Westerland/Sylt either for the same reason).
Amrum is a great place, but not that easy to reach by train. Certainly worth 3 days, if you have the time. You'd have to take the ferry from Dagebüll which probably is 2 hours by train from Hamburg. Same goes for Föhr, another North Sea Island with loads of Frisian culture.
When I go to the North Sea I usually head for Denmark, for instance Rømø just north of Sylt. But again, it's not easily reached by train. You'd have to take the ferry from Dagebüll which probably is 2 hours by train from Hamburg.

sorry for taking up bandwidth again, but I need to correct a mistake I made above... going to St Peter Ording by train requires changing trains in HUSUM, not Büsum...

Can I please through another name of an island into the discussion? My favourite north sea island is Föhr, which can be reached by direct IC train & ferry from Hamburg. The train ride takes a little less than 3 hours to Dagebüll, from there you can hop onto the ferry.
In my opinion it's the quaintest and most authentic of the islands in North Frisia. Sylt has great waves and beaches but the snobs really destroy the atmosphere a bit. Amrum is almost as nice as Föhr and I cannot tell you why, but I really enjoyed Föhr everytime I have been there (which is at least 20 years ago unfortunately ;)
Reminds me that I should go there soon! Thanks for the idea!

Föhr is a worthy contender for sure :) It is a bit ironic though... we are trying to convince a lady from Estonia to visit our islands whereas the magazine "Spiegel" has a smashing recommendation of the Baltic islands Saaremaa, Hiiumaa and Muhu LOL
