Can anyone advise me what can I do and where can I go if I were to arrive at Kuala Lumpur at 6am in the morning?

Two things that are a must in KL are going up the Radio tower, which is in the middle of a small rain forest in basically the centre of KL.
No trip to KL would be complete without going up the Petranos Towers, which must rank as one of the top 5 world architectural buildings. You can only go up from 9am, and only a set number of people are allocated tickets for the day. You can buy your ticket at 9.00am for a set time during the day.

I would make my way 1st to Petranos, then go to the Tower, and then make my way to the Chinese market.Enjoy your trip

Let's see, you arrive in KL at 6 a.m. But you haven't indicated how long you have in KL, & what time you fly off (in case its the same day).

Assuming you have at least 1 night in KL, it'll take you about 30 minutes to clear Immigration & Customs, & at least an hour to reach Central KL from the airport (I presume you land @ KLIA). Most hotels will not let u check in, but they'll let you store your luggage with the Hotel Concierge. That'll take you till around 7.30 a.m.

I suggest you do that, then head over to Brickfields for a glorious South Indian breakfast. Assuming you get a hotel in Jalan Bukit Bintang area, you can go to Brickfields using the Monorail train, boarding at either Sungei Wang or Imbi station & alighting at Tun Sambanthan station (in Brickfields). This'll take till around 8 a.m.

From there, turn to your left & walk along Jalan Tun Sambanthan, there'll be many South Indian restaurants open for breakfast & you can have a hot tea or coffee, followed by a wonderfully piping hot South Indian breakfast (e.g. Thosai, Iddly, Appam, Vadai, etc).

You should be done with breakfast by 9 a.m. or thereabouts, following which you could take a leisurely stroll back to Tun Sambanthan station & head back to your hotel, taking you till around 9.30 a.m.

By that time, your hotel should have gotten your room ready & you can check-in, have a hot shower, & a bit of a lie-in to eliminate any remaining jet lag (just in case).

That should occupy you quite well till around noon, by which time you could start looking at tourist brochures & evaluating day tours to various places in KL & other parts of Malaysia.

Check out the Menara Telecom tower to start with.Because this gives a superb overview of the entire city with audio information synchronised with what you see visually from a telescope/binocular which is provided there.Check out my page on K.L. and maybe you will find it useful.It would be easier to help if you mention how long you have in K.L..
