Fly, otherwise it depends on what you mean by ‘efficient’ you may get there slightly cheaper overland but it’s going to take you a while.
If you have the best part of two days to spare there is a direct train, which is maybe the most interesting (if not efficient) way to travel (http://reiseauskunft.bahn.de/bin/query.exe/e) You may get a bus ticket for around $100 one way (that’s a guess, try www.eurolines.com) but it would be an ordeal and if you went direct you would need to pass through Belorussia so you would need a transit visa, maybe better to go from Berlin to Tallinn or Riga and then on to St. Petersburg

Flying is also an option. I just checked www.harefares.com and I found that Air Berlin flies that route and had flights for as low as 136 euro in late August/early September (one way). I don't know when you're planning to travel though, and July looks like of pricy.

St. Petersburg and tight budget do not go together. I just got back from St. P last week and I tell you, it is so far the most expensive European city I have visited. If you don't have a pressing business in St. P, I recommend you go someplace else to best stretch your funds. Krakow, Budapest, Prague? Although they, too, are now getting expensive, but still not as exepnsive as St. Petersburg.
Good luck!

Use the flight to Helsinki or Tampere and then to St.Petersburg.
http://www.ryanair.com/site/EN/?culture=GB http://www.blue1.fi/en/ http://www.airberlin.com/site/start.php?LANG=eng&all=1 and then a train from Helsinki - 50 euros. A very budget way of transportation is a bus from Berlin to St.Petersburg but not good if you have a back ache :-) 2 nights in a bus!!. http://eurolines.ru/list/german/berlin/ but only in Russian. The price is 5663 roubles (here and back), 1 euro=37 roubles. Their email agenstvo@eurolines.ru
