Well, I have some good news and some bad news. The good news is that there are several direct trains a day from München to Bolzano/Bozen (the Italian and German names for the same town, as they use both there), although the trip is really closer to 4 hours.
But the bad news is that the last one leaves central München at 17:31 - which means that you will have no way to catch it if you arrive at the airport at 17:00.
For your research:
1. You can go to either the Hauptbahnhof (main or central station) or the Ostbahnhof (a station on the east side of the city center); the train to Bolzano/Bozen passes through both.

Enter 'Muenchen Flughaven' for the start and 'Bolzano' for the destination. It will give you many choices for the start; I picked 'München Flughaven Terminal' and this worked.
It will change the name to 'Bolzano/Bozen' for the destination; this is fine.
3. The one way ticket is generally about 60 euro (plus or minus), with a discount fare of 43 euro still available on most trains - see the German rail website.
It looks like you need to take a different flight, or plan to spend the night in Munich...or, of course, you could spend an very unpleasant night on slow trains with long layovers in the middle of the night...
