I want to Rent a car at San Jose and drive around Northern Cost Rica before returning car back to San Jose. Does anybody know if I will be allowed to cross the Nicaraguan border with a Costa Rica Rental Car?

Definitely not. The major rental companies have a border exchange program to leave your car on the CR side, and pick up another in Nicaragua. You could leave the car and take a tour too.
