We stayed in the Hotel Atos last September - it was through a recommendation in here, actually!
It was a great location, not too expensive and easily walk-able to the main sights.

Been to Prague many times and always stay at Hotel Ariston. 3 tram stops from Wenceslas Square.Excellent, clean hotel and fairly cheap. Includes breakfast.Check it out at www.hotelariston.cz but don't book direct with hotel. Go to www.hotelconnect.co.uk.Much cheaper.

Try Ibis - good breakfast and about 5 minutes from the famous clock. Rooms good and clean and cheap - standard hotel chain

Good and cheap accommodation in Prague are the botels, they are boats on the river, next to all attractions.
I stayed at the Botel Albatross once, other ones are the Vodnik and Admiral. http://www.hotelstreet.co.uk/Hotels-4330-Botel_Albatross.html http://www.prag-hotel.cz/prag-botel-vodnik.asp http://de.venere.com/hotel_prag/smichov/hotel_admiral_botel.html http://www.admiral-botel.cz/ http://www.tripadvisor.com/ShowUserReviews-g274707
