JTB is the best agency to take. Their sunrise tours offer a good menu of day and short tours. If you have 3-4 days, consider Kyoto, Nara, Osaka, Hakonate - popular tourist choices. A less touristy but supremely beautiful place is the mountain resort of Takayama. You can find these tours (usually Shinkansen tours) with JTB.

Completely agree with Pupulainen, Hakone is the place to be and you do not need a tour. Just be sure to stay in one of the ryokan to experience the Japanese culture. Check out VT member's Hakone page for more information.

Thank You.

As we are from Malaysia, we can't speak or read japanese. If we don't follow tour, i'm afraid we will not know how to get around. Would you mind giving an idea on where to visit and also what mode of transport to take. Also where to stay so we will be able to get to station without ant problem. Will appreciate if you all can name me the places to visit, how to go there and also where to stay. Any good and cheap japanese food ? how about hotel ?

You'll be fine with English for signs, etc. and communicating with some people in the large cities. If you visit more rural areas you may have more trouble. Like Nikko, it's a beautiful town in the mountains with a large Temple and waterfall nearby. But not much English. I didn't know any Japanese but was able to communicate using a translation book.
Safe Journeys!
