Does anybody have experience or advise about travelling in Papua as a woman, alone... Is this safe?

Unless you speak Indonesian, you might find it difficult to communicate.
I know of a guide called Daud who lives in Tana Toraja Sulawesi and takes travellers to Papau.
Here is his new website made by a very happy American traveller who spent time with Daud.

hi, been there October 2 years ago. It´s true that the local guide doesn´t speak much English. but to ´hire´ you own guide will also gonna cost you a lot lot (domestic flight ticket from South Sulawesi-Jayapura is around US400/return).
Am currently helping 2 Spanish to arrange their trip for this summer to Papua, visiting Baliem Valley as well as enjoying the festive. Price does raised up from the last we went there, but with a well arrangement, it should be a fun trip.
