If you are going to the reef, I wouldn't bother doing Green Island.
The reef is where you see the action and swim with the fish etc.
When you are on a time frame, a trip to the reef is enough. I would do something else on the other day, explore a few more areas that show the diversity of this area.
Have you planned a trip to Cape Tribulation?
This is a must, either self drive from Cairns or do a tour. I like to self drive as you can do it in your own time.
If you hire a car you could do a trip up into the Atherton Tablelands, there is so much up there, lovely lakes, water falls and little towns.
This is a great day trip.
Also if you hire a car you could do a day of looking around Cairns, Botanical Gardens , these are just wonderful, this is a great time of year to see these as the flowers are coming out. Lots of tropical flowers, love it!!
There is a great walk from the Gardens to the Lakes area, all through boardwalks and rainforest plants. You can get a bus to the Gardens from the city or other areas in Cairns.
There is also Crystal Cascades that is not far from the city area, this is a nice place to walk and have a look around, you can also swim there.
Copperlode damn is also another one that isn't far from the city and is nice to visit, little cafe and lawns to picnic on.
Gardens, Dam and Crystal Cascades can be done in a day.
