ok let me start by saying there is no triple rooms for a low cost in Tokyo. There are a few things that you can do in Tokyo for low cost but a triple room is not one of them. You could look into some of the guest houses such as sakura house http://www.sakura-house.com/ as they are quite cheap but not classy. I would how ever recommend trying to go some other places out side of Tokyo like Fukushima or Sendai as you can find much more affordable accommodations any not Tokyo. any ways I have a lot of friends that have come over here in the last few years so I put together a blog with some of the answers you also might need about Tokyo so have a look if you want http://www.japan-travel.nortonls.com/ you could also try http://www.tokyoryokan.com/ this is a place that rents “traditional” Japanese style rooms to travelers. These places are all over Japan but usually they don’t speak English. Breakfast and dinner is usually included at places like this.
Good luck

http://www.itcj.jp/
http://www.jpinn.com/menu/info.html both will have reasonable, traditional triples. Just put an extra futon the floor. Reasonable for a triple on Japan would be $120 (US) though...
