I'm trying to plan a trip to Jerusalem from Amman, any tips or thoughts on how to do it would be most appreciated!

King Hussein Bridge/Allenby Bridge is your best bet. There is likely a bus from Amman to the Isreali border. I took a taxi which was $50 a few years ago and maybe an hour or so to the border. Be sure the border is open and be sure you get there early as it gets busy and closes down at a certain time every day. It will take a few hours to get through security. Also try to avoid any stamps from either side as to not jeopardize your chances of visiting any other muslim countries with a no Isreali stamp policy. You arent likely to get a stamp at this border crossing. On the Isreali side you can catch a shared taxi into Jeraseleum. They leave on a regular basis except on the Sabbath days. Have fun.

Do you know how long it is to Jerusalem from the border? Is there a bus from the border to the Jerusalem? Also I only plan on being in Egypt, Jordan , and Israel so how will a Israeli stamp on my passport affect visiting Jordan and Egypt? Thanks for your quick reponse!

No problem entering Egypt with an Israeli stamp, I just visited there two weeks ago with an Israeli passport. As there is a border crossing between Israel and Egypt they know you come from Israel. But, if you plan to visit Lebanon or Syria you will need to change the passport.
Jerusalem is about an hour drive from the border. There are buses there which will take you to the bus terminal at Damascus gate next to the old city.
