Yes, the Aqaba border crossing is the best. You can take a bus or taxi from Eilat, walk across the border and get a taxi on the other side.
When will you be taking this trip? Perhaps you would like to join the WM08 meet? There is a Petra and Wadi Rum optional extention, 29 - 30 September.

There are also lots of organized tours from Eilat to Jordan, but I don't know if you can get a private driver for that. I just googled it. Worth checking out some of these, I guess, to see if they can arrange a private driver.
