Can anyone suggest a Philadelphia suburb motel that's located near the SEPTA subway line? What are some small towns connected by the SEPTA toward the DT area? what area of the city should I try to avoid?

You're probably out of luck. The "Blue" Line, the "Orange" Line, and the trolley "Green" Lines never leave the city limits of Philadelphia, and their termini are not near any lodging choices I am aware of. Some of the regional rail lines may be close to motels, so you may want to expand your search to those as well.
Unfortunately, lodging choices are usually on major highways, while commuter rails are placed where commuters (not tourists) have homes. There are places in Phily I wouldn't recommend even driving through even during daylight hours. However, none of the places I'd advise against staying, have much in the way of lodging anyway. Check some of the hotels in Center City, you can often find deals on them that make them not much expensive than a suburban motel. When you calculate the time and expense of getting between the suburbs and Center City, you may well decide it's better just to stay where the "action" is.

Sorry to dissapoint you but SEPTA does not run to the suburbs... Some hotels near the airport will offer shuttles; this will one option; the other is to investigate deals right on Center City. I had luck in the past with this site: http://www.gophila.com/ Good luck and enjoy your stay!

As mentioned already none of the subway lines leaves the city however SEPTA also runs the train lines that go far into the suburbs and there are 8 of them. Go to www.septa.org and look at the individual train schedules to see which towns are served by the various lines. You could then do a search for motels in those places to see if anything looks reasonable. I'm not sure why you don't want to stay in the city as there are plenty of options but that's your choice.
Philly is a big city so there are plenty of places you don't really want to go to but there isn't any area I would be afraid to go to during the day. However I'm pretty sure you aren't going off the beaten track so any area you'll be going into will be fine.
