I am eager to know this too as I am planning to fly from KL to Yogya. Their Chicago consulate site (http://www.indonesiachicago.org/convisaonarrival.htm) lists only 7 airports, and Yogya is not one of them. But at Ministry of Culture and Tourism site (http://www.budpar.go.id/page.php?ic=630&id=183), it has 17 airports on the list, including Yogya. Other consulate/embassy sites have different numbers too, varying from 7-15. I tend to believe the ministry of culture and tourism site may be the most accurate, but I can not be 100% sure. Hopefully somebody having flown there directly from KL before can shed some light.

Pay attention to the dates on the websites.
The Chicago consulate site has a copyright notice of 2003. The Ministry of Tourism site refers to a KEPPRES (Presidential Decree) of 2003. So both are outdated. It is not uncommon that Indonesian government sites are not kept up-to-date as they should be! The UK Embassy site gives the revised information of May 2007. You can safely assume that VoA is available at Yogya, it is the third most important airport of entrance for tourists after Denpasar and Jakarta. But if you are still in doubt, why not put in a call to the Indonesian embassy in your country?

Yes I think you can get the VOA, just as long as they have International Airport, for Surabaya, Bali and Jakarta, yes ofcourse they accept VOA because there are Big Cities. Even Sepinggan Airport Balikpapan they can accept VOA, because they have International Airport.

I am back from my trip to Indonesia. Yes, you can get VoA at Yogya airport. It was actually really fast because most passengers on the AirAsia flight from KL to Yogya are Indonesians and Malaysians, who do not require visa to enter. My friend and I are the only two for VoA. It took us less than 10 mins to get the visa and moved directly to baggage area to fetch our luggages while most of other passengers were still queuing for entry.
