We went to Prague from Amsterdam and used Smart Wings. At the time (August 2006) we paid just 134.35 Euros.
We stayed in Praha 2 but if you can get something reasonable in Praha 1, it is more central. Try Booking.com It's a wonderful website which we have used and are very happy with the service. It even has maps of where the hotels are which is very useful

www.whichbudget.com and www.harefares.com list budget carriers and their destinations throughout Europe. Remeber that booking in advance will get the cheapest fares; at least 6 - 8 weeks ahead. Be aware also of strict check-in times (a minute or so late and you miss the flight with no refund) and hold baggage limits: one bag only, usually 20kg mas but ryanair only allow 15kg. Excess baggage charges are high.
As for Prague, the old part of the city is called the 'Stare Mesto' the adjacent part the 'Nove Mesto'. If you look at www.venere.com you will find a useful 'area' map of the city for each hotel, which will help you even if you book using another site. Prague public transport is cheap and frequent (bus/tram/Metro) so staying a little further out is both feasible and cheaper.

To clarify further, there are no last-minute cheap flights. you will need to book your flight well in advance if you want a good fare. Book your flight, then your accommodation, rather than the other way round.

http://www.vliegwinkel.nl/default.aspx?language=EN (in English) searches the cheapest flights for you.
I've taken a date 2 months from now (16 June, and 23 June return trip). The cheapest is 150 euro (Czech Airlines) and there are 3 others that fly for under 200 euro (all-in return price): KLM, Swiss and Air France. The actual fares of these airlines are 59 and 69 euro excl. taxes and fees.

There is also "low price" Czech Airlines department:
www.click4sky.com It is not shown in any cheap airlines listing or search engine. They sell tickets to CSA flights for fixed price (Amsterdam around 80 EUR return), so the only problem is availability as only small amount of tickets is sold this way. Also you can buy only return ticket, no one-way.

They are, but they don't fly that route either. They don't fly from Amsterdam at all.
