I am planning to go to Manila in Mid-July. I will be travelling on AirAsia flight to Clark. Then I need to take Cebu Air to Dumaguete. How far is this airport to Ninoy Aquino International Airport? Is there any budget hotel which I can stay for a night?

Clark Airport is about 2.5 hours land travel to Manila Domestic Airport where you'll take your flight to Dumaguete. There are shuttle buses (for a fee) that can take you from Clark to Megamall or Pasay (drop off points). I would suggest staying in Makati (check out Tower Inn) for the night which is about 15-20mins cab ride to the domestic terminal.

Friendly's Guesthouse Malate (google for website). Be at the domestic airport at least 2 hours before your flight.

If you want a budget hotel, you may want to try Kabayan Hotel in Pasay ( http://www.kabayanhotel.com.ph/pasay.htm ). Its relatively near the domestic airport where you will be taking the Cebu Pacific Air.
If you are taking the Philtranco bus shuttle from the DMIA at Clark to Manila, you may ask the conductor/driver to drop you off near the hotel, which is just walking distance from the bus stop.

Just something to consider!
Fly Cebu Pacific from Clark to Cebu then take a fast ferry from Cebu City to Dumaguete. You can stay in budget accommodation overnight in Cebu City, if needed. The main benefit of this route is that you do not have to deal with the hassles of Manila. I should have added that coming from Malaysia, you can fly direct to Cebu. Malaysian Airlines flies via Kota Kanabalu (I see you have been there) to Cebu.

Sibbick's answers are really good ones to either trans-ship from Clark or avoid Manila altogether if Dumaguete's really your destination. I took the fast ferry a few years ago and it's comfortable and, well, fast.
