Bus is $13 per person while taxi is about $40 per ride.
http://www.skybus.com.au/ I would look at wotif site for accomodation deals and tripadvisor and VT for feedback. CBD to Zoo is 4 to 5kms away, you can catch a bus or train to just outside the entrance.

Sorry, Tram and not Bus wiil get you to the entrance.
Tram 55 from William Street. Trains from Flinders Street Station on the Upfield or Gowrie lines and exit at Royal Park Station.

I stayed at City Square Motel last month - clean and comfortable with full facilities, its location is right in the middle of the city and very handy for public transport since it's just a short walk to trams and trains. Price is from $80.00, you can book through wotif site: www.wotif.com

Also stayed at City Square Motel many times. Just make sure you get a quiet room, to the backside of the building. No view but no noise either. At the street side you have trams passing, that can be terribly noisy.

Taxi is a bit dearer than quoted above - more like $45 - 50 including toll ($3.70) and airport levy ($2) - prices went up last Saturday. Taxis will carry up to 4 people for that price - larger cabs available for groups over 4.
Plenty of accomodation available in the city and all close to transport and as another poster has suggested, try wotif.com for deals but only in next 28 day period. If you see something on there that you'd like to query/get further details, just ask on this thread and I'll be glad to help. Also suggest you could look at StKilda for another option for staying - add $8 to above cab price. St KIlda well serviced by trams to/from city.

If you are less than four people it is always cheaper to take the Skybus. They even have a free shuttle to your hotel and free hotel pick-up for the trip back to the airport. So absolutely no extra expense.
