My wife and I will be landing at 12:30am on a Saturday night/Sunday morning. We are staying at the Grant Plaza Hotel in Chinatown. What would be the best (i.e. safest, easiest, and cheapest) way for us to get from the airport to the hotel?

Use SuperShuttle, the first person will cost about $15 and the second person about $10. They pick you up in a van with a few other people and drop you off at your location. It is cheaper than a taxi, yet faster and easier than the BART.

Because of the time of date, I would say try Super Shuttle -

There is good public transportation but I have never taken it that late. Did you ask the hotel if the had a shuttle (even if paid)? Of course, by the time you pay the two fares, it may be the same as a taxi ... again, I would call the hotel and ask how much would a taxi be. BART:
Not recommended if you have a lot of luggage. From SFO $5.35 per person From OAK $3.55 + $3 for shuttle from airport to BART station. The shuttle stops just outside the terminals (look for the signs) and runs every 10 minutes For Union Square area hotels, get off at Powell Street and either walk or catch a taxi by the Parc 55 Hotel. For Fisherman's Wharf, get off at the Embarcadero and get a taxi in front of the Hyatt Regency hotel. The fare from there to Fisherman's Wharf should be about $10 Shuttle Services: About $15-25 per person depending on whether you're coming in from OAK or SFO. If you have more than 2 people, it's a better deal to take a taxi Taxi: From SFO $40-$45 From OAK $55-$60

You will like ly find BART closed at 12:30 A.m.
Taxi would be best. But shuttel would be cheapest.
