I havent done this for a while, but have used Intercape before. They have a service leaving Jo'burg at 8am which arrives in Maputo at 4.20pm. Or again at night leaving Jo'burg at 10pm which then arrives in Maputo at 8.30am. The price varies between 210 and 250 Rds one way depending on whether you need a flexible ticket or not. The coaches are Mainliner so have toilets on board, aircon etc.
Other bus companies include Greyhound, Panthera Azul and Translux. I havent had any issues at the border. Normally get my visa in advance though. Although I guess it depends how long you are staying from and what passport you have.
