Pier 39's PIER MARKET SEAFOOD RESTAURANT. They have a delicious garlic mayo for your fries and the prices are reasonable. The view is great, too!

Of the older places I've always liked Scoma's. I think most of their waitstaff have been there since it opened in the 60s.

Haven't eaten at Fisherman's Wharf in a long time, but Castagnola's used to be good.

McCormick & Kuleto's in Ghirardelli Square. They also have an extensive and impressive wine list. Check out my SF home page for a review.

The original Fisherman's Grotto at #9 Fisherman's Wharf has been owned by the Geraldi Family since 1935. Yes, it is a tourist stop, but that doesn't mean the seafood is not fresh nor plentiful. The variety of the menu had something on it to please the locals as well as the tourists that want to see where the wharf got started. Look for the yellow slicker dressed little fisherman sign.

Interesting to note that whenever you look for a listing of the "best restaurants" in San Francisco, you never see any mention of the seafood joints in the Wharf area. I know it isn't haute cuisine but nothing else in the city is all that unique that you can't get it elsewhere.
