Fussen is not another name for Garmisch Partenkirchen, it's about one hour away by car!!
There are lots of websites for GP, if you mean it is not mentioned on car-hire websites that's presumably because it's not big enough to have many car rental agencies, although Europcar has one there:

Füssen is not Garmisch-Partenkirchen, but a completely different town. One problem with German names is the Umlaut, the two dots on a,o or u. If you can't type them, type an e after it, ae,oe or ue. This will also give you the correct spelling and will get you to the right town.
There may be a suburb of Garmisch-Partenkirchen named Fussen, I don't know, but it not the Füssen (Fuessen!) near the castles.
As for Rothenburg, the famous medieval town is called Rothenburg ob der Tauber, to differentiate it from the other Rothenburgs.

There is a town just called Rothenburg close to the Polish Border to the east and slightly north of Dresden.
And a Rotenburg south east of Kassel
There is a Fussen due east from Oberammergau.

Sorry got that the wrong way round! In any case it seems that what you must be referring to is the LANDSKREIS or area in which either place is to be found (this is why Fussen shows up under G-P). For Rothenburg O D Tauber the "Landkreis" is Ansbach, which is listed in www.europcar.de.
That does not, of course, mean that they have offices in every town within that area, and from the "stationsfinder" on Europcar, you can find out that the nearest offices they have to Rothenburg are in Halle and Meerseburg.

I guess your problem is that Füssen as well as Rothenburg both are small towns where most car rental companies don't have a branch office.
Look up Kempten (near Füssen) and Ansbach (near Rothenburg) instead. Hope this will be helpful.

That's not possible.
No branches of the big rental companies there. Only local ones, where you have to return the car at the place you rented it.
If you just want to go from Füssen to Rothenburg ob der Tauber you can do this also by train (Bavaria Ticket: 1 person EUR 19,00; 2-5 persons EUR 27,00). Keep in mind that the Romantic Road connects just romantic places. The route as such is no more scenic than any other route or railroad in this area.
You can verify the right places by their postal code (town of this size have only one postal code for addresses. Only towns above 50.000 inhabitants have several postal codes)

in this country. So watch your spelling, folks, and check carefully which one you want.

Bernd's geographic explanations are correct. gaminari has got the wrong Rothenburg claiming Halle and Merseburg are nearby.

You are right that the return office for Rothenburg is Ansbach. Do you know how near is Ansbach to Rothenburg and whether is there a train station in Ansbach so that I can catch a train to Frankfurt airport from there? Btw, do you know what is the station name at Main airport terminal 1? Thanks for all the advice.

Ansbach is about 33 km east of Rothenburg o.d.T. And there is a train station. If you want to find the schedules for the trains to Frankfurt airport have a look at the following website:

As destination type in: Frankfurt Airport
The station is next to the terminals.

Thanks for the advice. We have decided to return the car at Frankfurt Airport after calculating the cost of taking the trains. Seems like we save a good sum of money by driving. Thanks everybody for your advice. Cheers.

Yeah, that seems like a good idea. And if you have some time left you can visit on your way to Frankfurt Airport the Residenz in Würzburg. It's an impressive palace and a UNESCO world heritage site.
