Is it still possible to have luggage checked through form Europe to Samui (transfer in BKK) and then clear customs there? Do I have to do immigration formalities at BKK or possible to that on arrival in Samui? I have been told there has been some changes after the opening of the new Samui airport, but not sure if this imply baggage and immigration.

This will depend on which airline you are using. If you are on Thai then the chances are you will be OK, if you are on another airline you need to check with them.
