My parents were thinking of going to Yang Ming Shan to see the flowers.
Would there still be flowers in April, which is when they were thinking of going?
How does one get from the airport to Yang Ming Shan?
Is there any accomodation around in the area that is clean and affordable?
Is there anything else they should see around the same vicinity as I understand that Yang Ming Shan is not exactly in the city?

YMS is in Taipei city itself. There are many ways to get there - through packaged day tours, bus etc. I took a train to Xin Beitou and transferred to a bus.

There are accommodations in YMS. Think you just have to google it to find a good deal.

if you're coming from airport, you can check if there's a straight bus to YMS. But usually, people would stay in a hotel in town and then take a bus up.

Hmm, YMS isn't very far honestly. You can spend half day there and still have time to walk around the night mkt (like Shi Lin) on your way back. To get to Shi Lin, just alight at Jiantan Station.

what type of flowers do you have in mind? If you go to the YMS website, there should be info on the type of flowers that you want to see and when you can see them.
