Hi!
Please to read the parts mentioned below from Wikitravel:

”By boat
Indonesia is all islands and consequently ferries have long been the most popular means of inter island travel. The largest company is PELNI, which visits practically every inhabited island in Indonesia. Schedules are notional, creature comforts sparse and safety records poor. Try to scout out what, if any, safety devices are on board and consider postponing your trip if the weather looks bad.
You may get hassled by people onboard trying to extract extra money under some dubious excuse. Feel free to ignore them, although on the upside, it may be possible to bribe your way to a better class of accommodation."

Hi!
You can read this "A train station near the ferry port will enable you to go to Probolingo, Surabaya and Yogyakarta." at this page http://www.marimari.com/content/bali/transport/getting_there.html

The train station in the sea port called Banyuwangi Baru Train Station.

The website of Indonesian Railways in Indonesian and in English: http://infoka.kereta-api.com/jadwal_dan_tarif/index.php?to_path=/jadwal_dan_tarif/index.php&to_path=/jadwal_dan_tarif/index.php&to_path=/jadwal_dan_tarif/index.php&ch_lang=en&ch_lang=en&ch_lang=ina

As the above posters mentioned, you can fly and take a boat.

I've also stayed at the Shangri-La Surabaya. Honestly, just ask the concierge at the hotel for some help and they can make all the reservations for you at no cost. In truth, they will probably save you some money since they can use their influence to get 'locals' price and not any inflated 'foreigner' costs.

The staff at the Shangri-La helped me with my side trips to Bali and Lombok. They even helped with hotel reservations.
