Thien, Melbourne to Sydney is a long way, about 900 kilometres. Train takes about 12 hours (see www.countrylink.info), bus takes about the same (see www.greyhound.com.au)or you can fly (see www.virginblue.com.au)
If you stay in a central location you can easily reach the sightseeing spots. You should try www.wotif.com.au for hotel rates, they're usually good.

we always use wotif and you can usually get cheap rates - a central place to stay would be in Darling Harbour or The Rocks or near Central Station

In your headline you also mention Canberra... The main train line does not go to Canberra, you would have to connect by bus. The train trip Sydney - Melbourne is really loooooong. It made it once for a change. It was nice, interesting, different - but not so spectacular that I would remember a lot.
Flights are cheap if you book well ahead, so it is clearly the best option. Note that not all airlines service Canberra. Compare prices for Sydney - Melbourne, often Qantas is not dearer than the suggested cheaper airlines.

Check out the FlightCentre website for information about flights (www.flightcentre.com.au)
VirginBlue and Jetstar are the budget carriers, but taxes at Sydney airport are what will kill you price wise! Maybe if you wanted to see Canberra it might work out cheaper to fly Melbourne to Canberra and then bus from Canberra to Sydney as that trip is only 3hrs or so. I'm not sure of which bus company you would use for that.
