I assume the quickest and best method is to get a taxi from the airport to the harbour and then the hydrofoil to Capri. Is this correct? About how long should I allow to get from the airport to the harbour and do I need to pre book a boat (I expect to be going there in September).

You're right, this is the quickest method. You can also trvel by bus to the hatbour: take the ALIBUS that departs from the arrival terminal and stops at few locations, including harbour, then get an hydrofoil to Capri. No need to book in september; in the worst case scenario you'll miss one and take another ride 15 minutes later.
