There is indeed a bus service operated by both CTM and Supratours.
CTM operates from 11 Rue Yacoub El Mansour and Supratours, who have luxury class coaches at very reasonable rates, have an office on Rue Des Oranges.
Both have a web site which for most purposes is less than useful.
Depending on the demand for journeys to Laayoune; you should book a seat as soon as you arrive in Agadir.
As far a Algiers goes, the border for direct rail crossing has been closed for some years now so you will have to go from Agadir to Marrakech by coach. From Marrakech you go to Oujda but change at Sidi Kacem. Oujda is as close as the train will get you to Algeria. It's a long, long way to travel so consider getting the 'plane direct to Oujda, Royal Air Maroc may do you a good deal.
What is so special about Algiers? I'd love to go too but I value my life too much.
