What do we had to see in three days Torres del Paine.

Is it better to book a organized tour from Puerto Natalas? If so, which cheap touragent could you recommend?

Or is it better to book a refugio, hike to Las Torres and after that a refugio near Lake Grey?

The easiest way is probably by booking a tour. I like independent travel but the problem with Torres del Paine is that the is not much public transportation inside the park and the hotels charge a lot for private transportation.

I stayed at Hosteria Pehoe, certainly not cheap, great views (the best view in the park towards the Torres mountains. But it was not easy to get around in the park and there is only a certain amount you can walk during the day. Also, it was not possible to take buses to and back from the park to Puerto Natales if you fly on the same day from Punta Arenas. So I took a bus from Punta Arenas to Puerto Arenas but the only possibility for the same day arrival in the national park was hiring a taxi. Fares can be discussed but this is long distance and expensive.

It all depends on your budget and if you want to hike the park or not.
Staying in the park is expensive, unless you go to a refugio. In that case, there are different trekking circuits you could do and you don't need any organized tour.
The other cheap option I know is to take a tour from P.Natales for the day, which you can book once you are there.
In case you haven't seen this page, I think it may help you:

Good luck.
