You should be able to take a regular bus. When you exit the train station in Baltimore, looking out at the world's ugliest piece of public art, go left, and catch a southbound bus.
If it's a nice day, and you're feeling like a walk, walking the the aquarium should take about 30 minutes or so. Just walk south until you hit Harborplace, and head east (to your left). A cab from the train station to the aquarium should definitely be well under $10, unless they try to rip you off! Let me know if you need other help!

Taking a taxi is the easiest.
If you don't want to take a taxi, the Light Rail takes you from Baltimore Penn Station Amtrak to Camden Yards the baseball stadium close to the Inner Harbor where the National Aquarium is located. Here is a map. http://www.baltimore.org/cmt_media/pdfs/base_map.pdf
