You can take your pick. Trains run very often and buses also are very often. Train Station and Autobus Station are just across the square from each other in Vilnius, and Autobus and Train Station are not far apart in Kaunas. I like trains so I would take the train if schedule permits. In Lithuania trains are usually cheaper than bus. I will be there in a City south of Kaunas at that same time. I was there last year also. You will like it there. I did.
Look at www.TOKS.lt for buses and http://www.litrail.lt-KelEN.nsf for trains.

Take a bus. Trains are very slow and they don't go often, and because of reconstruction some of them might be cancelled. So if you are coming to Kaunas just for one day visit and then go back to Vilnius , bus will save you the time. Ask at the station- they used to sell return tickets for the same day, so the 2-way price will be the same as in train. Good luck Remi:)
