http://www.manchester-airport-guide.co.uk/transport.html has links for the transport to/from the airport.
Residence 6 has very good online reviews, so I suspect you will not be disappointed if you use it (although it is not really a hotel, more like very posh serviced apartments.....you'll have to organise your own breakfast etc).
Don't bother with hiring a car for such a short stay; use trains and buses, with perhaps the odd taxi if you want/can afford it. Definitely take the train to York (www.nationalrail.co.uk for times and fares) and spend as much time as you can there (look at the VT pages for information).
http://www.leeds.gov.uk/Leisure_and_culture/Tourism_and_travel/Local_attractions/page.aspx has information and links on places of interest in and near to Leeds.
http://www.yorkshire.com/cps/rde/xchg/ytb/ has information on other places to visit in Yorkshire (look at the VT pages too), but York is an absolute must if you can find the time.
