I always fly into JFK, after flying into Newark 3 times. It is just so much easier for me since I live near an A-train stop. And you just take the A-train into Manhattan, no transfers. From Newark it got better now too, you take the path-train into Penn Station which is in Midtown Manhattan. So either way is fine, I would just look at the best flight for you without worrying if it is JFK or Newark.

First, take the cheapest dependable airline

Second, Newark EWR Liberty Intl AP is the closest to Midtown 34th Street via Lincoln Tunnel. I use Newark 9 out of 10 times.

Agree with NYCEagle1633 -- go with the cheapest flight. JFK and Newark both have fairly easy public transportation options to negotiate. La Guardia is the closest airport, but requires bus to subway transfers, which can be a hassle with lots of luggage and depending on the time of your arrival/departure. If you have travel companions, a taxi from LaGuardia is about $25. if you can split the fare, it's the quickest and most convenient way to get into NYC. Otherwise, I'm a big fan of JFK and the airtrain. It's $5 and you have access to 2 different subways that run express into NYC (for an additional $2).

Never tried La Guardia, used to use JFK (I believe the conections have improved in the last few years) but now my airport of choice is Newark.
If you want to be mid-town Manhattan (as I tend to) the connection is so easy... Get on the airport shuttle - the one that runs between the terminals and car parks - get off at the New Jersey Transit station (which is very small and straightforward; like a metro stop) and for about $11 you're in Penn Station.
Job done.
(and I always get the feeling that this is some kind of secret as there never seem to be hoards of people doing the same thing)
