I am going to MP in September, i have a train booked and will arrive in the morning, I then pay to go into MP ($40 I understand). I also want to go in the following morning as 6 am does anyone know if I have to pay again thanks.

Yes, you need to pay for each day entrance. Also the bus fares for each trip. It is 12$ per ride each way and you can buy the tickets in advance so you dont have to line up.
