I am planning to arrive by flight to Amman and drive to Jerusalem. Any advice on how to best get to Petra in this same trip?

You can't take a rental car over the border.
If you want to visit Petra, take a bus/taxi there, then continue on to Eilat and take an Egged bus to Jerusalem from there.
