Jafar Jabbarli square is literally in the centre of the city, about 5 minutes walk to the high street (Nizami street aka Torgovaya). The closest metro stations are Jafar Jabbarli and 28 May. I would suggest getting off at the latter. There is a park with a statue to former leader and president Heydar Aliyev. The area is basically the financial district of the city, you will find the National Bank and many others around.
I wouldn't say the neighbourhood is the safest, it's quite crowded, so be wary of pickpockets. There is little chance you will actually get attacked by someone in Baku in general, however, if you are female, avoid walking alone in dark time (especially in that area). The reason why I think it's not so safe in that area is because it's very close to the central railway station.
The only good coffee shop in Baku I know of is called - guess what - that's right - Coffee Shop and is close to Fountains Square. Meaning it specialises on coffee. Otherwise you can grab something coffee-like at the local restaurants and cafes.
About the attractions... hmm... the most amazing thing there is the building of old Baku Railway Station. There are many nice oil-boom-era buildings around. But you will see way too many "skyscrapers". It is five minute walk to the Landmark building (tenants are basically foreign companies, and they have a nice cafe Hazz on the ground floor) and the Government House (looks interesting) and then, if you finally make your way to the latter, pass Azadlig Square - you will see the seaside and the boulevard :)
If you are looking for pubs (pubs in English-Irish meaning of the word, and not just bars), there are some in the city centre (Finnegan's - close to Azerbaijan Cinema, Shakespear Pub, and some others), but you will have to walk there. However, it's quite close due to the fact that the centre of the city is very little by itself.
